第二门诊部是北京大学第三医院执业机构之一，成立于1997年9月，是一所集社区卫生服务、门诊医疗、教学、科研为一体的综合门诊部。普通门诊包括全科、内科、外科、儿科、妇产科、口腔科、皮肤科、耳鼻喉科、中医科、中医针灸科和预防保健科。第二门诊部同时设有心内科、内分泌科、神经内科、骨科、妇产科、皮肤科、中医科专家门诊。医技科室有检验科、放射科、心电图、彩超、脑血流图，可以完成对患者常见病的常规检查。患者如需做CT、核磁等特殊检查项目，可在第二门诊部对高血压、糖尿病、脑卒中、冠心病的患者开特殊检查，去北医三院预约检查即可。
截止到2024年8月，27年来，第二门诊部在医、教、研、公共卫生服务、科室文化建设方面得到突飞猛进的发展。目前有在职医务人员79人，其中20人从事社区公共卫生服务工作，包括全科医生8名，护士3名，3名中医科医生，6名预防保健人员，秉承北医三院“病人至上”的宗旨，“团结、奉献、求实、创新”的院训，“病人信任、员工爱戴、同行尊重、社会认可”的办院理念，大力倡导健康管理理念，普及健康生活方式知识。第二门诊部由专门的全科医生、护士、中医医生组成慢病管理团队，定期为社区慢病患者进行随访和组织形式多样的健康促进活动，全科加专科特色社区服务让社区居民受益匪浅，得到了广大患者的认可和社会的赞誉，年门诊量达二十万人次。
